Best Practice for CNames and Redirects

I've been auditing our Web Applications, and I come across CNames or redirects every now and again. I don't see a way, apart from manually listing domain scope setting Crawl Scope to "Limit to URL hostname and specified domains", to group these so that we know that they are associated without having to look into it. Many of the examples are similar to.

 

Web App1 cname/redirect: sub.domain.com

Web App2 underlying: sub2.domain.com/app3

 

What is recommended for this? Do you just have a single application for the underlying servers, or would you remove the Web Apps that are just CNmaes and redirects? Something else?
